1 To be clear this is a problem when switching back to my original Skyrim instance after creating a second global Skyrim instance. Skse64_loader no longer launches GOG Skyrim SE 1179 and I get the error above.
2 I've been running MO2 2.5.2 on Windows 11 to manage a global instance for Skyrim SE GOG 1179 for a long time with no problems at all. I also was launching skse64_loader via Kezyma's Root Builder plugin for a long time with no issues.
3 Today, I decided to create a new global instance for my Steam version of Skyrim SE. The new steam profile launched through MO2 with no issue. I didn't install skse on the Steam instance. However, on switching back to my GOG Skyrim instance, on skse launch I received: "Couldn't find SkyrimSE.exe (00000002)" error. In addition, rootbuilder and other added plugins were no longer showing in the Tools icon of my original GOG SE instance whereas they are present in the recently created Steam global instance. It's as if they are no longer recognized in the older GOG instance despite functioning well previously.
4 Deleting the Steam instance did not restore Rootbuilder in the GOG SE instance. Recreating the Steam instance brings rootbuilder and other added plugins back to the tools menu for the Steam SE instance, but they remain gone from tools dropdown for GOG Skyrim SE. I am unable to launch GOG Skyrim SE through skse loader in MO2.
