Special note - Pre-processed output: it would appear that a number of factors mean that possibly all outputs need pre-processing.
The issue is that we need consecutive numbering across a book for: images and tables across a book and so several files; also reference section as one section at back (although maybe not as a default section could be included in default publication and only activated if need - so included in this reference section would need including in the ToC).
Taking into account that EPUB and Webbook use multi file output. How this affects other outputs.
