Paired-end and single-end statistics need note or caution -style admonishments across tools describing the behavior of single vs paired end data inputs where applicable:

• Single end statistics (BAM Statistics)
• Paired end statistics (BAM Statistics)
• Tag Pileup (Read Analysis) - doesn't have to be admonishment, could be embedded in Read Encoding section
• BAM to BED (BAM Format Converter)
• BAM to GFF (BAM Format Converter)
• BAM to bedGraph (BAM Format Converter)
• BAM to scIDX (BAM Format Converter)
